Referee, Youssef Essrayri first pointed to the spot in the first half after goalkeeper Boison Wynney brought down Kelechi Iheanacho in the area.
Osimhen stepped forward and converted his kick in the 15th minute.
Musa then wrapped up the points late in the game with another penalty.
Nigeria continues to lead Group C with 12 points from five games, two more than Cape Verde who they will meet in their final qualifier.
